I wish there was some way that I could test the ink to see what kind it is, but alas, I am not a chemist. The ink where the erasures were made is still very black, as opposed to some of the later sections, which have clearly faded to brown, so I was thinking that perhaps the ink was not iron-gall, but from your brainstorming, it certainly does sound as though the 'ghost' I described is the result of acid or dye partly penetrating the vellum.
